My understanding is that applications are automatically held on the SSD. According to a post by very knowledgable Apple expert I read the other day, the biggest technical innovation that Apple has brought to the feature is not fragmenting the documents. Apparently that is key to the thing being suitable for general use and the 'intelligent' choice of what to move where. The OS needs room to expand and contract, so it has space allocated for that on the SSD, also the cashes need room to work. It's a very interesting feature.
