I think it's more involved than just pixel size, processors and software do a lot more now days.
Look at the D1, huge pixels but poor hi ISO.

I agree it is more than just the sensor (12MP v. 16MP v 21MP) and its pixel size and the support electronics (EXPEED version 3, 4, 5) as the the software also comes into play.

This is exemplified with the Fuji X series cameras all the same sensor (more or less).  Adobe Lightroom and Photoshop ACR  still cant beat the solutions offered in other RAW softwares.
